Theory = courtesy of minus_zer0 @ SongMeanings.net. Would never even have made a relation without him. I did further studying on the matter myself, though.

The intro gives it such a creepy sound - especially as the song could very well be about a supposed alien abduction (Google search: "Travis Walton Abduction"). A little quote concerning it: "On november 5, 1975, a group of loggers in the mountans of northeastern Arizona observed a strange, unusually bright light in the sky. One of those men, Travis Walton, recklessly left the safety of their truck to take a closer look. Suddenly, as he walked toward the light, Walton was blasted back by a bolt of mysterious energy. His Companions fled in fear. When they reported an encounter with a UFO the men were suspected of murder. For five days authorities mounted a massive manhunt in search of Walton — or his body. Then Walton reappeared, disorented and initially unable to tell the whole story of his terrifying encounter." This fits the lyrics very well. "One taken / Lost to the skies / Gone, taken away / Five days absent / The manhunt fails / None can explain / The course of events". Love it.
